I defeated the rebel flagship with the engi cruiser A in easy mode but the federation ship did not unlock. whats the problem?

There's now a quest to unlock the Federation Cruiser. Look for a Rebel Stronghold and keep checking empty beacons until you find an event that tells you to "Look around"
Defeat that ship and you should get the Federation Cruiser.

I think you have to win the game with the Engi B in order to unlock the next ship in line.

No actually if you look at any source it just says win with the Engi A

not defeat the rebel ship with any engi ship?
