Accidentally opened Mod with Notepad
Now all files are defaulting to Notepad. What do I need to make them open with FTL? Right now Mods are not working

Sounds like an extension error. Right click on the file and select "Run with" and then "Choose default program."
Then find the program you want to run it with and make sure that "Always run files of this type" or whatever it's called is ticked so it'll run with that one.
But if you're looking at how an .ftl file is put into FTL... you use a program like Slipstream which will do the integration job for you.
