Using any video mode other than Windowed mode on a MacBook Pro, Retina, results in an incorrectly rendered screen (rendering only partial gameplay window) and bordered mode appears to consistently crash.
Once stuck in a buggy non-windowed mode, the only way to work-around is to force a system restart and then delete the settings from \Library\Application Support\Faster than light directory.

The folks at Frozenbyte seemed to run into a similar problem and posted a workaround at one point for Trine 2. Could you give it a shot?
Try disabling Automatic Graphics Switching in the Energy Saver section of System Preferences, or using gfxCardStatus to switch to Discrete Only mode.

Heya,
With 10.8.2 the issue is still present on the MBPR with 1680x1050 Scaled Resolution, but when turning the Automatic Graphics Switching off it works fine in Fullscreen Stretch and Black Border.
