Hacking and breach bomb will choke entire crews to death very quickly. Jack their O2, fire breach bomb.

It's critical you time this right. You cannot activate hack on a destroyed system. You want to hack their air first, then when it's about to expire get the bomb in there. Level 3 hack can suck out about 60% of their air. The breach bomb will create holes which suck out the rest and the crew will likely suffocate before they can repair it. The presence of clone bay just means you breach it as well.

Beach II can completely knock out a max level clone bay/medbay/sensors/doors/O2/stealth/helm.

If an auto/lanius ship is using an ion bomb, and you're running a boarding strategy, you can teleport your crew back in the instant before it detonates in the event that it lands on your teleporter.

Want your Lanius boarder to gain a golden glove? Set him loose in an auto-ship, he'll be a crack commando in no time!

Or more accurately, it erases one of the boarders' immediate advantages.

I'm actually doing that with my 3rd guy, the one who usually mans engines. Enemy weapons don't fire immediately, so there's always time to run him over to engines if there are no boarders. Especially in those random instaboard events it provides a crucial advantage, since I can choke them a bit before having to go hand to hand. With the new clone bay ships this is doubly helpful, since I dislike losing too much skill to repeated clonings.

Use Mind Control to delay repairs in critical rooms on the enemy ship.

Don't know if this was posted but if you have 2 zoltans instead of 1 inside your shield room, you'll always have 1 shield even it gets hit by ions.

In boss fight (1st phase, easy), if you don't have stealth weapons argm. and quickly fire your weapons right after you've cloak-dodged the boss's missiles and hence lose your cloak, your cloak will start recharging and by the time it finishes recharging, you'll have a few seconds extra to wait for the next volley of missiles and if you repeat this, you'll be able to dodge all the boss's missiles with cloak.

An anti drone won't attack your offline drone, so if ever the only weapon you have is an ion weapon you could disable the enemy's drone system and activate your attack drone to attack the enemy's ship, and turn your attack drone off once the enemy's drone system is back online. Then repeat. Not sure if this is a trick as to common stategy.

It does somewhat depend on the number of crew they have (and relatedly the size of the rooms), but yes, you can abuse their prioritization of Shields to punch down a medbay.

When moving a Zoltan around the ship, be sure to have one free bar of energy in your reactor. Otherwise the Zoltan can and will depower systems. Which is particularly annoying if it happens to be a much needed shield bar or weapon with a long charge cycle.

When using the Stealth B and you meet LOLZOLTAN pirates in sector 1, simply aim your beam so that only the tip of your Glaive is going to hit their weapon room. This way, you can disable it and warm up another shot free of counterattack.

If you accept a surrender, you can avoid taking any damage from already on-screen projectiles by jumping or cloaking immediately. If in a hazard that prevents you from jumping, the latter can save you a lot of pain if you manage to have it up.

By teleporting your crew into the enemy shield room on ships with only two hands, you can draw the helmsman away from his post and are free to fire a volley at the enemy weapons.

When boarding Zoltans, sometimes those explosions can really add up! Remember that the explosion deals 15 damage, so if you can't afford to take that, hold off on destroying the medbay - let them head to it then lead your missile so that it collides the instant they arrive. This, of course, costs you combat EXP.
