Shouldn't it have upgraded starting engine? Because it's the fastest ship on the outer rim.

I guess it's to offset the starting Drone Control + Ion Drone. Upgrading your ship as you play is a big part of gameplay, and giving the ship too much right at the beginning can make it boring to play.
That said, you're are right that it's a ship that should logically have beastly engines (kinda like the Stealth ships), but the mod author had to balance the ship somehow.
