So what exactly is the mod order with this? The instructions are not very clear on where you put everything between the mod itself and CE. As in, where do all those files go and which ones can I skip for just the mod itself and CE compatibility? Because I don't want the graphics pack unless it's graphics for the guns needed to run the mod.

It's all dependant on what exactly you're trying to do, and despite my best efforts, it still seems like I need to improve and make 105% clear what the Module Orders are for any build.

Since you've mentioned CE right out of the gate though, do NOT combine it with any element of Insurrection, that's going to break a lot of stuff. Also in regards to it, I've been trying a different take on the CE patch altogether, resulting in something quite strange, an outright replacement for it known as CR. The basic rules for that are that you use the same Mod Order as you would a regular CE build, but put the base of the 'kit at the very top as normal and use the CR file instead of CE. I'll throw down an example that should work.

Ship - CE Player Ships.ftl *
From watching one stream of it the other day, annoyingly the CE Additional Music pack is not compatible and will cause sectors to bug out when you enter them. I'm going to hazard a guess that other optional parts will also break such as CE Infinite. These are all on the backburner right now though as I wrestle with trying to sort out enemy ship alignments.

The Irony is that I have made a more compact version of the Music Add-on for myself using SMM's Special Tags (So there won't be two copies of a Sector when the Music Add-on is applied).

Removing the Hyperspace track, I quickly remade the mod (Ctrl+C and Ctrl+V) to work with CR. If anyone is interested, I uploaded the file onto Dropbox.

You will have to move/copy the audio files from the CE Music Addon to the Patch though (I don't want to steal the mod from Sleeper himself).
Mod Load Order Example:

So don't throw CE in there anywhere.

Well at least it didn't destroy my game when I went to do a run the other day :D
Although I do find it funny that in the Last Stand, I try to chat to my crew and the events essentially say "NO! You cannot socialise with ye crew! There's no way you'll get a Quest Beacon to work here anyway!"

The fun thing that happened with me before I made that change was altering one of the social outcomes for the Mantis and, after an entire playthrough of not getting it to appear, it appears in the last sector and therefore didn't work. Which was more annoying as, on a stream that happened a few days later, it turned out that the event was indeed glitched because I'm that incompetent.

The main reason I wanted this mod was because I saw one of Biohazard's videos and he had a maxed out reactor with one of his ships. A ship he saved said "Hey, we're gonna upgrade your reactor as thanks" and because his reactor was maxed out, he said "We're maxed out" and the civilians gave him Scrap instead.
I was like "I should get this mod! I'm sick of useless rewards!"

Any plans to defer from getting free hull repairs and get money instead?

Also, I like those guns you can get from elite ships, if you can handle them or chase them, etc.

That's actually a very interesting idea.. I'll put this onto the To Do list for the 'kit and Insurrection, see what I can do with it.

I mean how many times have you kept yourself quite clean with 66% hull or even you took one missile hit in the fight (or not even a single hit and your health is pristine) and the civilians are like "That's a nasty fight you got into. Let's patch up your ship even though we can see there's no damage" and you're supposed to smile and say thanks? Thanks guys, could you instead use that scrap you were going to use to fix up our hull and pay instead. Hell our Recovery Arm will somehow turn it into even more.

If it was meant to be multiple mods in the download, i only got the balance kit, or if it was all in one file, it doesn't work

If you're speaking of the file format, it's a zip file that carries every part of the mod. Extract its contents into a folder and you'll have all the parts right there in ftl format.
